IHM Meeting Summary Jan 22, 2018

  1. We discussed the submission of the structure of the entire Nuclear Pore Complex to PDB-Dev. Three structures corresponding to 1-spoke, 3-spokes and 8-spokes of the NPC have already been deposited to PDB-Dev. These stuctures are dictionary compliant and accession codes have been provided for all three. Additional data that can be included are as follows:

    • Restraints from experimental data

      • SAXS data (to be deposited in SASBDB and accession codes to be included in the structures)
      • ImmunoEM data (examples required for extending the dictionary)
      • 2DEM (dictionary already provided the definition; data to be populated)
    • Localization densities for two ensembles

      • Ensemble 1 corresponds to the structured, symmetric torus (~1000 models)
      • Ensemble 2 corresponds to the modeling of the FG region (unstructured regions, not symmetric) using one model from ensemble 1 (~1000 models)
      • Current definitions support the description of two ensembles (requires 2 representation ids and 2 assembly ids); additional definition for ensemble 2 using one model from ensemble 1 is required.
    • Symmetry operators need to be defined. Since the entire structure (with the FG region) is not symmetric, it may not be possible to use the symmetry defintions to generate the entire NPC structure from a single spoke.
