Looks good! However, the IL chapters seems to have overlapping information. There are two classification examples, instead we should probably have only one to make the chapters more clear

Try to retain as much as possible the information that was in earlier version. Of course data wrangling steps are not needded anymore since we use MAE. The preprocessing might still be relevant.
This page does 2 classification models. Consider changing the second model to regression model. That migh give an additional info without too much overlapping info.
I am not sure about biological relevance, but you could try to predict microbial alpha divesity based on metabolites and other biomarkers. --> does metabolites and biomarkers explain the microbial diversity?
That way we could have less overlapping material.
