At least after manual genome finishing, contig names can be shorter than the auto-generated contigXXXXXX (12 characters), allowing to have shorter and still compliant SeqIDs, which may also carry additional information (e.g. 'p1' for plasmid 1 or 'chr1' for chromosomal DNA, etc).

This is also related to issue #76 ;-). We use "c001", "95p" etc. for prokaryotes.
