Build fix amalgamation and dep upgrades

• Updates to gradle 8+
• Update shadow jar to latest (supersedes Bump gradle.plugin.com.github.johnrengelman:shadow from 7.1.2 to 8.0.0 #1140 Bump com.github.johnrengelman.shadow from 7.1.2 to 8.1.0 #1143)
• Update protobuf (supersedes Bump com.google.protobuf:protobuf-bom from 3.21.12 to 3.22.0 #1129)
• Update nexus plugin (supersedes Bump io.github.gradle-nexus.publish-plugin from 1.2.0 to 1.3.0 #1149)

Well, bummer, but it looks like the test-sets gradle plugin is not compatible with gradle 8+ and seems to be abandonware. The current guidance is apparently to use the JVM Test Suite plugin built into gradle natively.

I started scratching at it but ran out of time. Since the build is already broken I suppose we could merge this and tackle that as a separate follow-on effort.
