As a complete alternative pangenome construction tool, one could use https://github.com/ComparativeGenomicsToolkit/cactus.

Cactus is implemented with toil. We won't support that. Anyhow, it is a software hard to get to run. Porting it here would be a work of months. Will only happen if enough users want it.
