I have 3 monitors. I created a Main layout for my center monitor, and a "communications" for my left monitor, but when I create a "operations" layout for my right hand monitor, it changes the layout of my communications monitor. If I then reset my communications monitor back to its intended layout, the layout of my operations monitor also changes to the communications layout.

you may be affected by this bug #611
Are the two monitors identical?
One workaround is to install the monitor drivers if they are available for that model.

the monitors are not mirrored if that's what you mean

No I didn't mean that, I wanted to know if they are identical models and yo confirmed they are, therefore it's the same as #611, in your case it effects two of the three monitors.
Try to search for the monitor driver if it's available, that solved the problem to some of the users effected by this bug.

we haven't a fix for this problem yet, since it's not a bug in FancyZones but a bug in Windows that returns the same ID for two different devices.
If installing the drivers didn't help you may try disconnecting and reconnecting the cables, some users reported that the problem went away.
Also if you have the possibility to use a different port (HDMI or DIsplayPort) that may also trigger Windows to return different IDs and fix the problem.
