I have come across an occurrence where a class code of "c" is being assigned to a query transcript feature that has conserved splice junctions with a reference feature. However, the terminal exon of that query extends the boundary of the reference's which to me would indicate it is a class code of "j". I could be misinterpreting the assignment protocol but would appreciate any information.
