the icon is there -but invisible

Thanks for reporting.
Default icons are provided by the extension. But it seems they are not loaded.
Could you point me to some VirtualBox vm or a vagrant file so I can test in a similar environment to yours ?

Ick, currently I do not have such an environment.

FWIW firetray-0.5.3 works fine with thunderbird (31.3.0), so here at the stable 64 bit Gentoo hardened "just" the Firefox (34.0.5) is affected.

BTW, I "solved" it here by manually choose an appropriate icon via
"right mouse click"->"preferences"

Did/do you have a custom icon in the Icon tab of FireTray's preferences ?
This one may be related to #141.

No, I rather had to choose a custom icon, b/c as per default no icon
was displayed.

Downgraded to 0.5.3, because of no unread messages count icon shown, which was very useful. Also instead of thunderbird icon it apears some kind of star (0.5.4).

@toralf this looks like an environment-specific issue. It will be hard for me to test without a similar environment (virtual machine). So, as you overcame the issue, I'm tempted to close it as INVALID or WONTFIX, and let other Gentoo users re-open it it pops up again. Agreed ?
