In addition, I've noticed it overwrites the log file as well. Let's fix that up.

(GH-51) Install overwrites files it should not

Installation/Upgrade will overwrite the config and the log files. This
is due to behavior in the installation script. Clean that up so that it
no longer performs this behavior.
