No, not what I was thinking :-) Note that the issue says ".sonalyze" not "sonalyze". That is, sonalyze currently looks for a file $HOME/.sonalyze which can contain defaults for some settings (not too many as of yet). If the user has set a default there as suggested by the syntax in the issue, and has not provided a value on the command line, then the user-supplied default should be used during processing.
