i'm guessing i did this b/c i was concerned that if the scatter count was too high that it would make the cmd line for cat variants too long otherwise I would have added the vcf prefix to it.

this also applies to variant annotator refined/cat variants

to be clear. the real danger here is if the scatter count is changed from default after the default setting has already been done, which aside from the very first project, hasn't been done so nothing to be worried about to date, but still something that I should probably address.
