Changes

  • Overhaul the README and docs to emphasize usage on biowulf.
    • Also removed placeholders from template/carlisle examples.
  • Refactor the CLI.
  • Various bug fixes.
  • use filter_blacklist subworkflow and other modules from CCBR/nf-modules.

makes sure champagne init works
it's a python package that doesn't seem to do anything
otherwise it messes with the nextflow args
it's deprecated by nextflow
