I had a bit of trouble with this and came to share my answer to this, manually setting nvim-tree background looks a bit like
extra_groups = {"NvimTreeNormal"}
However tokyonight supports transparent by itself so it acted a little weirder than my other color schemes I fixed it like:
require("tokyonight").setup({ styles = { sidebars = "transparent" } })
in my case this needed to be there for tokyonight cooperate with nvim-tree and TransparentToggle
