Hi, can someone please tell me how I install Trimmomatic? The documentation I'm reading isn't very straight forward for the non bioinformatican! Ive popped the folder in my home directory but don't understand what I'm making when using the make command on the screenshot!

Hey @peflanag, this is more than a year later, but I have come up with a solution after having the same problem. Hopefully you have found a solution by now, but this might be of use for future users who have the same question.

For installation, I downloaded this file, moved it to my preferred directory, and unzipped it. After unzipping, a subdirectory called Trimmomatic-0.36 will be created which contains the .jar file among other things that you will need.

To run the program, follow this documentation which outlines the different options available. This manual has additional information on how Trimmomatic works if you are interested.

Hi @koellingh thanks for the post. I never managed to install in the end. I started using Fastp and its been fine for me. I also use another program called TBprofiler that has trimmomatic in it. I think it was installed as a dependancy? Anyway fastp is my go to app!

I appreciate the response though!
