Get zip file processing working again.
Its a bit hacky... but the whole processing of files is a bit hacky, and probably deserves a re-write. The question is how much time to dedicate now, I decided on as little as possible.
Tested that it can process both zip and non zip files, the splitting part prevents us from getting crazy names for the output directory (and ensures the wrapper script still works).
