When I go into screw attack, the morph ball controls profile gets activated. This caused me trouble until I figured out what was happening, as I mapped my controls so that the jump (B) button was not the same between the two profiles, as I use that button for spring ball. I came up with a workaround of just assigning another button to jump that's shared between both profiles.

I assume it's likely many of the same flags are set in screw attack and morph ball mode, as it goes into third person view and Samus' hitbox becomes morph ball sized in both cases. Not sure how easy or possible it is to fix, or if it's even already known, but it's something I noticed and I didn't see any existing reports of it. Also helpful to document for others who run into similar issues.

For the record I only tested this on Prime 2 Trilogy version.
