When using command-I on an installed app the info window always shows the version number 1.0.0. It should be the one used for jdeploy.

That's a good point. One thing that slightly complicates matters is that the app bundle remains the same even after auto-updates. I could set the version to be the value that it was at the time of install. It is possible to update this version number when the auto-updates occur, but that is a "touchy" process because it would involve actually modifying the Info.plist on mac, the .desktop file(s) on Linux, and .. I'm not sure yet on windows - maybe the registry.
