Currently it is not clear which set of manifests is supposed to be used to deploy minio-operator with pure kustomize or, in general, in any case when the kubectl krew method is not applicable: e.g., ArgoCD, FluxCD.
If you search for kustomization.yaml in the repository, you can find quite a few of them.
It would be nice if the docs had a description of which purpose each of those manifest sets serves.
As it currently is, it requires guessing and trial and error to find what files to use. In my case, for example, the files found in resources/ work, but I am not even sure that I am supposed to use only them and, for example, not the additional ones from config/manifests/.
