On Windows, vanilla ONI creates the directory:
%USERPROFILE%\Documents\Klei\OxygenNotIncluded\mods
does the Modloader use this directory? if not currently can it changed; or at least use something like
%USERPROFILE%\Documents\Klei\OxygenNotIncluded\modloader
I don't like and will avoid at all cost putting user content into managed directories ( like OS install paths, System library paths and on windows anywhere under %ProgramFiles% ). I view it as poor digital housekeeping.

I can see your point. For the moment I'd avoid to put mods in the first folder. This one seems to be destined to the future (I hope) ONI steam workshop support. In that case, this modloader could be pretty much deprecated.
I think I could add support for the second folder for you but it hasn't been demand for that until now.
It does not appear to be deprecated at present, and the implementation of loading ModLoader.dll is officially available in the latest version (Q3-336724).
