Manual workflow via prompt does not commit native directories

Describe the bug

Via --workflow manual on the new command, the gitignore is properly updated to commit the ios/android directories (as the user has requested to manage native code on their own).

Selecting the manual workflow via the prompts, however, does not output the same results
