[Documentations/Examples] Could a few examples be added to the main readme or a linked site? #79

Hey guys,

First one small issue:

(1) http://prodigal.ornl.gov/
^^^ the link is not working. If the site is gone, perhaps it should be removed from the main README file

My question is:

Would it be possible to showcase a few examples, perhaps up to three, for how to work with
prodigal? I found the software via a book in vaccine research, and I got it to compile too, but
right now I am a bit at a loss what to do next. A short example or two, perhaps linked in
from the main README, may be nice. But anyway please feel free to close this at any moment in time.
