Running RIBAP on 100's genomes is resource-intensive and not practical.

However, users might be interested in just a predefined set of genes to screen genomes in some cases.

Idea: provide as an additional input a list of (Prokka?) gene names to filter the annotations before the all-vs-all mmseqs2 search and before the ILPs are built. We could then restrict the analysis to a smaller set of genes.
