how to make atable ?

Dear sir:
Thank you for your wonderful work in the paper, named "Simultaneous sequencing of genetic and epigenetic bases in DNA".
My team wants to try this method to call epigenetic and genetic information from cfDNA.
In the step of calculating the phred_score of bases, there are there methods: min phred, prob and based on qtables.
I saw the scripts about building the "qtable", but I don't know how to use these scripts and what files are needed.
Can you give more description about the usage of these scripts?
