The Desktop Application has a lot of high value features, namely that you can visually choose settings, and port those settings to a Tracker.
However it's unclear how/if the Desktop Application could support only modifying the Console's Configuration file, assuming it a reference to the SD card/path.
Likewise this might be a good opportunity to look into having the Desktop Application verify a MD5 hash of the wwhd_rando.wubd in the SD card, and letting the user know if their version is the latest.
This would reduce the burden of the Console Feature Set, since we'd point the users to rely on the Desktop Application for 95% of everything, and then they just plug in the SD card, randomize, and play.
