This PR reduces redundancies in feature alignment step outputs and tries to make them similar to XCMS outputs.
Also updated tests with new test files. However, this breaks tests for
recover.weaker,unsupervisedandhybrid, because they all usefeature.alignand are not adapted for the new inputs yet. Should be covered in #108.Completely covers #87 and #123 (usage of
