Method section in html report is not reporting intramodal template

Summary

When using qsiprep for longitudinal data with the intramodal template option, the html report contains the following steps:
Registration to Intramodal Template
Intramodal B0 template to T1w registration
but they are not reported in the method section at the end of the report. This step also does not appear in the citation.md/html files in the logs folder.
