There is potential for confusion over the term "reference". There is the reference genome assembly that provides the backbone, and the reference genotype, against which the other genotypes are compared and which is aligned on the reference genome assembly. Make this clear in the help, perhaps with a introductory sentence saying this explicitly.
Suggestion:
The reference genotype is the genotype to compare against. Note that all genotype data in a data set is aligned to the same reference genome assembly.
Remove reference to SoyBase and the Data Store (this could go in a soybase branch instead).
