When typing in the search box and then adjusting a filter, the cursor is removed from the search box. It would be slightly more ergonomic to keep the cursor in the search box as a user is likely to want to refine their search terms when they are using filters. There is no other plausible place for a cursor to reside while the search popup is obscuring the rest of the screen, so I would not expect this to be confusing or off-putting behavior.
