confirm_files should rely on users to input a vector of files they'd like to read

Responding to an issue raised in the beta test, confirm_files (and read_replicates) should just take a vector from the user containing the number of the replicates they'd like to read. It's fine to note that we're imposing structure on the file naming convention to achieve this
