So I have another issue and this time it's rather odd.
Runcher does generate a script file and it does have the correct name and formatting for the mods in the file.
However, when I start Empire through Runcher the mods still don't load.
What makes this odd is that if I load the game without Runcher, the mods work fine.
It's like the script file isn't being loaded when the game is launched through Runcher.
To be clear, this script file is the one Runcher itself is generating, and it does work, but only if you launch the game directly through Steam and not through Runcher.

I'm using the latest version of Runcher.
I'm on Windows 11.
I've restarted my computer just in case something was being held up somewhere.

Can you provide what mods are you trying to load? Testing it here with some unit mods works as expected.

Just tried it with these two mods:

Combined sound by sgt_melin = https://www.twcenter.net/forums/showthread.php?253279-Sgt_melins-Combine-soundmod-v3-and-a-darthversion-now(28-12-09)

Second one is a mod I made that removes projectile trails = https://www.mediafire.com/file/q5bs4uqultjyzmc/no_trails.pack/file

I discovered a problem with a third mod but I think it is a different problem. I'll start a separate issue if what we are doing here doesn't fix it.

Ok, just tested the no trails one, and it works. There's a bug in 0.9.6 where using launch options for some reason will cause the game to crash, but not using them, the game loads correctly and the mod works too.

I don't have any launch options set in Steam. I tried with a few different mods now and the only ones that will load with Runcher are "Movie" pack types. All "Mod" types fail to load, unless I launch the game directly through Steam in which case all mods work fine regardless of type. Not sure what the problem is but I'll keep poking at it and see if I can figure it out.

With launch options I meant in Runcher, in the submenu right beside the launch button. Don't use them, as the pack they generate is currently broken in 0.9.6.

Gotcha. I haven't been using them but I'll avoid them for now.

Ok at this point I have no idea what I'm doing wrong.

I uninstalled and reinstalled Empire Total War and that didn't fix it.
That was on my primary computer which is running Windows 11.

I have another computer that is running Windows 10 and it didn't have Empire Total War, or Steam for that matter, installed on it.
I decided to install ETW and Runcher on that computer since I knew there shouldn't be any bad left overs from previous installs.
The same problem occurs where the mods do not load when launching the game through Runcher but will load if it just launch the game through Steam.

Maybe there is something wrong with the way I'm setting it up, so to describe where everything is:

Runcher is installed in a folder called "Runcher" in the root of the C: drive.
So the location for the executable would be C:\Runcher\runcher.exe.

Steam is also installed in a folder on the root of the C: drive and it is called "Steam".
So the location for Empire Total War's executable is C:\Steam\steamapps\common\Empire Total War\Empire.exe.

Does anything I've said look like it could cause an issue?
That isn't exactly how I've got it setup on my primary computer, but I figure if I can get it working on my secondary I can probably get it working on my primary as well.

Sorry to necro this but I have the EXACT same issue as described in this post with both Empire and Napoleon. It doesn't occur with Rome II or Attila though. To add to that if I launch Empire or Napoleon through your manager I can't quit out of them without the games just freezing up, I have to use task manager and end the game there. Even alt-f4 just freezes up the game without closing it.
I'd be happy to provide you with any information to figure out why this is happening.
