We shall need three or 4 passes for normalizing HTML.

turn non-wellformed HTML into wellformed using standard tools (tidy, htmlunit, jsoup, etc.)
remove publisher cruft - scripts, advertising, publisher self-promotion, metrics
create a structured document (e.g. nested divs )
tag sections and create conformant ScholarlyHTML

Each of these is sufficient separate that we should have issues for each.
